Project > Imported Images... > Delete...

All imported image files remain inside in the .ffproj file (zip archive) and the file size doesn't go down.

The project file is only updated when you save it, e.g. via the Save or Save As menu commands. If the images aren't deleted after you saved the project file, then this is a bug.

Yes, images aren't deleted after saving the project file.

With the program update, say I open an existing project file that had this issue. Will re-saving (no other changes) finally remove the unwanted images from the archive?

Yes. We have released a hotfix without incrementing the version number - feel free to reinstall the latest FF from the download page and check for yourself.
