I ran two plugins from within PSE9 (plugins were 'AutoFX: Mystical Lighting and Ambience 2' and 'AutoFX: Mystical Tint Tone and Colour v1'. Having closed the plugins I then tried to run Filter Forge on the same image from within PSE9.

We were unable to test this because the AutoFX plugins don't seem to officially support Elements. Or am I missing something?

Sorry, my bad! I've been using those plugins for so long (from version 1) that I didn't realise that they didn't officially support Elements anymore (if they ever did)!!!
