The attached (failed experiment) .ffxml has some strange results in Profile and Free Gradient components. I have placed Notes above them pointing out the issue. Something appears to be wrong with how the XY Anchor is being calculated, even though the Source is square. This is in the latest FF13 on the Mac with the latest version of Sonoma. Maybe I'm doing something wrong...

If I understand it correctly, the gradients work as designed.
The Profile Gradient's behavior inherently depends on the Size value; the Free Gradient's behavior depends on the Size value if XY Anchor is set to Default (Size).

Since the Size value in your preset is not maxed out you'll see the discrepancy when XY Anchor is set to Default (Size) and when it is set to Image Bounds.

If all the above is not what you have in mind, please describe your issue in more detail. Preferably with the maxed out Size slider.

As they say: "My bad". In the middle of a move from one house to another, mentally divergent, completely missed the Size value, so obvious smile:?:
